The only difference is the precautions to protect the keys from theft. The extra secure key is much better protected. (Neither have even been on a shared machine.) For any messages that it is especially important to keep secure, double encrypt with the extra secure key followed by the normal key. (Don't use just the extra secure key as it will merely tell any snooper you have something really worth hiding.)
